Can I record batch numbers when stock arrives?

Yes. Batches and their quantities are entered as you receive the delivery against the purchase order, so the traceability is captured while the goods are in front of you.

What if only part of my order arrives?

Receive what came. The purchase order moves to partially received and keeps the outstanding quantity, staying open until the rest is delivered.

Does receiving stock update my inventory automatically?

Yes. Confirming a receipt raises the stock for each variant, and what you owe the supplier is recorded at the same time.
